Sadly, you are very limited on when you are able to change the time of day. Despite many Substories in starting chapters requiring different times of day, you cannot actually change it yourself until the final chapter, Chapter 13. You will get night time and day time events in both Onomichi and Kamurocho, but once you finish that particular story scene you are stranded until the story takes you there again.
You are able to change the time of day in both cities, Kamurocho and Onomichi. In Kamurocho head to New Serena. Inside the bar is a door, you will notice a blue arrow on the mini-map once you have unlocked the ability to change time. Interact with the door and choose Rest Until. That will change the time of day in Kamurocho.
