When you reach Saffron City as part of the story, you will have to enter Silph Co and attempt to take it back from Team Rocket. There’s a number of teleportation devices here, locked doors, it’s a bit of a maze. You need to head to the 5th Floor. On the 5th Floor you will see your rival and have to battle two members of Team Rocket. After the battle, when the Grunt flees, you will get the Keycard. This will let you open all the doors in the building.
