The Stealth Training Manual can be found in Seattle during Day 1. When you enter the WLF base in the area, clear out the infected and grab the supplies you come across. Head upstairs and inside the room up there you can see a bed with two night stands. On the right night stand there is a book, that is your training manual. Pick it up and Ellie will be able to learn how to craft suppressors, get better listen mode, move quicker when prone, and have faster stealth kills. It is a good skill tree to have overall.

Go inside and clear out the basement. When you go upstairs into the building with the clouds on the wall, you can find the magazine near the cash register there. This one gives you better accuracy when moving, faster movement speed, increased listen mode range, and lets you hold your breath while aiming.
When you start the level heading down Route 5. Follow the route until you go under an overpass, there’s a yellow car and a van underneath it, with a dumptruck at the end. When you get there, as you leave the other side, look up to your left. There are apartments here you can enter from the 2nd floor. Climb up, go inside, there’s a manual in the apartment on the left sitting on the bed. It’s the same apartment as the workbench.

On Abby’s first mission follow the story until you reach the boathouse, it’s the building after the Greenhouse. Once you are in the boat house follow the story until you unlock the door at the top, you then have to put a ladder leading to a boat that is suspended from the ceiling. Check inside the boat to find this manual.
On the mission where Abby is trying to track down Owen at the Aquarium. Continue through, following the natural progress of the level, until you reach this small alley. You have to pass through it. There’s a row of shops on either side, one such shop is the Jasmine Bakery. There is a safe inside, open the safe to get this Training Manual. During one of Abby’s missions she is captured. After two people help her escape, she flees through a forest. Eventually she fights a large lady with an axe. Once she is defeated Abby gets her backpack returned and all her stuff before heading into a nearby Auto Repair shop. Once inside, check the room next to the kitchen to find this manual.
When you are nearing Owens location there is a part of the story that takes Abby aboard a big Cruise Ship. When you get on the ship you will find the Crossbow. Head to the very top of the ship and search the room closest to the stairs for the safe. The manual is inside. The combination to the safe is 907701.
